Filtering before MS Exchange

You could have bogofilter add its X- header to the email and then
forward it to the exchange server.  Then either clients could filter on
the header, or perhaps you can have the server put it into a different
IMAP directory.

Have you thought about how users are going to correct bogofilter?  What
I've done is create some IMAP directories to place corrections -- but
that's going to be difficult when bogofilter is on one machine and your
IMAP server is on another.  You could have the users forward it to an
address like "myusername at makespam.mydomain.com" but that could be
difficult for people to remember how to do.

Are there ways on an Exchange server to look in users individual
diretories and then do something with the email?
