Perhaps you could do this with a simple procmail or maildrop script.

Set your per-user configuration to 3-state filtering.

Set your procmail script as follows:

1. First feed the message through the personal config, using the "-d"
and "-c" parameters to bogofilter.

2. If the message is classified as "Unsure", then feed it through the
centralized config.

Sorry, I don't know procmail well enough to write the script for
that.  I could certainly do it in maildrop, though.
