I usually just show all headers in Eudora, copy the entire message with 
headers, go to SSH to mailserver, run bogofilter -S or -N, and paste the 
message in.
If it was HTML, I hit View Source in Eudora also.

The body gets modified by Eudora if it was mime encoded, had attachments, etc.
So, the md5sums would probably never match.
