Chris,

It's getting late here in Michigan, so I won't be available much longer
tonight ...

I'm going to suggest some sanity checks, i.e. tests that _should_ generate
identical results when run both ways. As you're getting different scores,
differences will be theree.

The flag combination "-pvv" will generate a detailed list of the tokens
being used in computing the spam score. The FAQ describes the output
generated by "-pvv" (or "-vvv" --- same table of info). Generate the table
for both invocations of bogofilter.

It might also be useful to generate the "-qv" results (which will display
the bogofilter parameters in use). Again, do it for both invocations.

Note: I'm talking separate runs for "-qv"and "-pvv".

Let me know how the tests go. If you can't make any sense of the
differences, put them in a tarball and send it.

Good luck.

David
