It doesn't read mine either.

$ cat .bogofilter.cf

ham_cutoff = 0.00
spam_cutoff = 0.80
header_format = %h: %c, spamicity=%p, version=%v/%a
block_on_subnets=yes


Bogofilter 0.11.1 running on Debian stable, my ~/.bogofilter.cf is the
only configuration-file (no /etc/bogofilter.cf). I tried to specify
~/.bogofilter.cf as a config-file in /etc/bogofilter.cf but bogofilter
still doesn't read it.
